Why discourage angel donors?

I don't get that. Is the concern that the angel would not fully fund the program, leaving a partial funding hole and a prospectively unhappy angel?

Or is it that Stanford wants those sports gone regardless of money?

One thing occurs to me - Stanford probably takes an admission stats hit on nearly every varsity athlete (SATs, high-school GPA and course rigor), so cutting athletes frees up admission slots for non-athletes.
